Scientists surveyed the floor of Lake Michigan looking for shipwrecks two years ago and found something mysterious and unexpected instead – a cluster of sinkholes on the lakebed. The ones in Lake Huron show exactly what scientists are seeing, but they really haven’t gotten enough data yet for the ones in Lake Michigan to determine what they are. In Grand Traverse Bay at the north end of Lake Michigan in 2007, Dr. Mark Holley discovered a submerged “Stonehenge” 40 feet down, where large stones – some weighing up to 3,000 pounds – form a hexagon at the end of a quarter-mile line of other rocks, with one having what looks to many like an etching of a mastodon, though the stones’ meaning and function remain a mystery.

Lake Pend Oreille is a large, deep lake located in the northern region of Idaho, as the largest lake in Idaho and the fifth deepest lake in the United States, reaching a depth of 351 meters.

What makes Lake Pend Oreille particularly mysterious is its use by the U.S. Navy for acoustic testing due to its exceptional depth and acoustic properties. Lake Pend Oreille is located in the Idaho Panhandle and was dug out by glaciers quite a few years ago. The lake’s unique characteristics and military testing activities mean that much about its deepest regions and what exactly occurs there remains classified or unknown to the general public.

Lake Ontario reaches a depth of 802 feet, lapping against the shores of New York and Ontario with its name meaning “lake of shining waters,” and drains into the St. Lawrence River, which carries fresh water from the Great Lakes to the Atlantic Ocean.

Existing high-density models of the lakebed have already aided important research, including the discovery of a 9,000-year-old caribou hunting camp in Lake Huron. Similar discoveries likely await in Lake Ontario’s unexplored depths, where archaeological treasures and geological mysteries remain hidden beneath the waves. The lake’s role as a major shipping route means that countless shipwrecks and human artifacts may lie undiscovered in its deepest regions.

In the sinkholes found in Lake Huron, scientists have seen cyanobacteria that photosynthesizes, and right there with them are chemosynthetic bacteria in a symbiotic relationship, while once you get out deeper, only the chemosynthetic bacteria operate because light can’t penetrate, so you don’t have the photosynthesizing ones. This creates a very different world than what we see in the rest of any of the Great Lakes – these beautiful, large freshwater systems – where you have this sort of salty environment right there in these giant freshwater lakes.

As a result, vast stretches of the lakes’ deepwater remain largely uncharted, and those depths could provide crucial data to manage a lake system that provides drinking water for 40 million people, while climate change and invasive species transform the Great Lakes and increase pressure on their resources, making understanding those deepwater areas even more important. The best available data in many places comes from lead lines dropped off boats generations ago to measure water depth, and while those measurements are often remarkably accurate, they don’t reveal whether the lakebottom is rocky or sandy and can’t make out shipwrecks or prehistoric artifacts from societies that lived on once-dry land beneath the modern lakes.

The mysteries hiding in America’s deepest lakes remind us that our own planet still holds countless secrets waiting to be discovered. From ancient underwater forests to undiscovered species adapted to extreme depths, these aquatic frontiers continue to challenge our understanding of what lies beneath the surface. As technology advances and exploration methods improve, we edge closer to unlocking these watery enigmas – though honestly, part of their magic lies in the unknown.
